Make the phosphor agent only try printing to files when the debug flag is set. And print the error if the file can not be created instead of silently returning.

Support updating the sourcesFile, sinksFile and taintThroughFile based on the values of the system properties if they are not already specified in the java agent options.

Fix the AbstractMethodError during initialization of the boot layer of the instrumented JDK caused by missing instrumentation on pre-gernated or dynamically generated `BoundMethodHandle$Species_*` classes, which are subclasses of the abstract JDK class BoundMethodHandle.
