More Upgrade disk fixes. State fix for quit out mid-run.

Some items are persistent and so they only need to have their models changed once. Others require a more significant overhaul.

Fixed Various Item Bugs. Permanent Additions still need testing. Known Bug with Commissary that is currently being looked into.
